Phantom is Nine without a shadow of a doubt, no, they haven't 100% said it's Nine but they might as well, the clues are too big.

Valkenhayn's bad ending is the one that clinched it, what happens is Hazama is about to kill Valkenhayn but Phantom teleports Valk away and saves him. It was apparently because "killing someone outside of fate would mess everything up" or something but Valkenhayn wonders to himself if Phantom saved him because something of "her" was still in there. While he's doing that you see an image of a silhouette in the sky and its Nine's silhouette aka Phantom is blatantly Nine :U

And a picture in a material collection shows that Phantom looks like Nine figure wise under that cloak I think.
